Getting my Universal Cabinet today! :smt005
It has a full Naomi 1 GD-rom setup with a Sega PSU and I/O, all wired, ready and working.
The seller will also provide me with a Naomi 2 mobo, but since he's not that much of an expert he'd rather have me install it. But my question is that is there anything special to this operation? Can I just take all cables from the Naomi 1 and stick them to the same spots on the Naomi 2? No voltage problems, it will just work?

Depends where you got it. In the US they are about %99 Virtual Tennis Cabinets with 31Khz Monitors.
The guys in UK have more tri-sync monitors.

It is either DIP sw #1 or #4 (I am not in front of my cabinet right now)
What happens if I try it on a setting not supported by my monitor?
It will look funky, that's all.

Again, not in front of my NAOMI.
Easiest thing to do is set Dip Switch Same as NAOMI 1 if N1 is working A-OK

Ok, my cab is in the house.
Naomi 2 is working fine, but naturally I have some additional questions.
When using carts on a system where a GD is also hooked in, where do you put the DIMM? Do you unhook it altogether or maybe just rest it on top of the mobo? How about the GD-drive itself, should it's power cable be disconnected if you're playing carts?
And what's the proper way to remove those damn security chips? Just press the wedge and pull up until it comes out? How about the best way to remove a BIOS?
I received a Virtua Fighter 4 cart for free, because it was not working. The Naomi 2 splash screen comes up, but then the screen goes black and after a moment the splash screen comes up again, sometimes on a screen that's checkered with black squares. The game can go to the test screen and the cursor can be scrolled, but half of the letters are missing from the menus. Is there any trick to reviving this? I opened the cart and there was no visible damage.

The Dimm board plugs into the motherboard like a cartridge, you can leave the GD-Rom plugged in even if it's not being used.
The security chips have a release tab on the side, push that in while pulling it out. For removing the bios I use a small flat knife, it says to use an IC puller but I always have problems with them.
I doubt the VF4 can be repaired unless it's a bad pin on one of the 3 connectors. If it's anything more than that it's not worth the trouble imo.
