Well its hard to explain it better than what Andy said :
On the power connector (on the naomi motherboard) :
black probe on a white wire + red probe on a yellow wire = checking 5V
black probe on a white wire + red probe on a brown wire = checking 3.3v

It's the first part of your reply that I wasn't able to interpret from Andy's reply. I didn't know which wires to test.

UPDATE: 4/11
Okay, so I tested the voltage on both the 5V and 3.3V going into the mobo.
I got 5.18v and 3.31v under full load (game powered on.)
I adjusted the pots so the new readings are 5.2v and 3.5v while the game is running.
I double checked all of the connections to the I/O board, and to the CP, as well as to the mobo, and everything is connected.
I get no response from my Control Panel at all now.
Nothing from the buttons or joystick.
Can anyone think of something I might be missing, or what the problem could be? I'm really stumped here.

The 8 'controls' are for the CRT. The other connectors are serial, Midi and Maple connections. The serial is to connect things like card readers. The Midi is connected to things that need constant variable digital control such as force feedback. The Maple connectors are peripheral connections for things like what you might connect to a Dreamcast such as keyboards, game controllers, VMU's, etc. for games that support them.
In short, none of these can be used instead of the I/O. In fact, I think you should remove them to emliminate any sort of possible connection problems. :smt045

It's just weird for them to work, and now they don't.
Voltage checks out, connections are secure, and the I/O seems to work.
